The short answer is you'd record two payment records - one on each loan - and put the same info in the description section. So the check number would be the same on both of those payments. An update added the menu option - Loan > Mark Loan Current. This will add an adjustment on the date before the current due date to wipe out all the past due amounts.

At the latest, 12/31/2020. Moneylender won't print them until 1/1 anyway (it runs the numbers for the previous calendar year when generating the templates).
